Exosome-Depleted Fetal Bovine Serum as a Source Control for Endogenous Interference

      1. Introduction: The Invisible Interference Source in Exosome Research

Extracellular vesicles (EVs) are 30-150 nm membrane-bound carriers of biologically active molecules including proteins, miRNA, mRNA and lipids, and constitute an important vehicle for intercellular communication. They are a major focus in tumour metastasis, immune regulation, stem cell therapy and liquid biopsy. In routine exosome work, however, investigators frequently encounter elevated NTA counts, extraneous bands in marker western blots, heterologous nucleic acid contamination in sequencing results and poor reproducibility between parallel experiments. The root cause is rarely the extraction method or handling technique; it is the fetal bovine serum (FBS) added to the culture system, which itself carries a large load of bovine exosomes and constitutes the central endogenous source of data distortion.

      2. Why Exosome Experiments Are Consistently Inaccurate: Serum Vesicles as the Hidden Interference Source

Standard FBS is collected from healthy bovine blood, in which various cell types continuously secrete abundant vesicles into the peripheral circulation. Conventional serum preparation involves only sterile filtration, with no dedicated vesicle-removal step, so the finished product is naturally rich in bovine extracellular vesicles. Published work reports that exosome particle concentrations in standard FBS reach 10^9-10^10 particles/mL, carrying the classical markers CD9, CD63 and TSG101 together with abundant bovine miRNA.

When cells are cultured in complete medium containing standard serum and the supernatant is harvested for exosome isolation, the resulting preparation is in fact a mixture of cell-secreted exosomes and serum-derived bovine exosomes. This mixture distorts results at several levels:

      1.1 Quantitative level

NTA particle tracking analysis counts bovine vesicles together with the target particles, so the particle number is markedly inflated and no longer reflects the true exosome secretion of the cells.

      1.2 Protein level

Western blot detection of CD63 and CD81 produces serum-derived background bands that interfere with densitometric quantification of the target band, and proteomic profiles become dominated by high-abundance bovine albumin and immunoglobulins that mask low-abundance functional proteins of cellular origin.

      1.3 Nucleic acid level

Bovine miRNA and mRNA carried by serum exosomes contaminate sequencing libraries, inflating background noise in transcriptomic data and distorting differential gene selection, an effect that is especially pronounced in miRNA-seq and circRNA analyses.

      1.4 Functional level

Serum exosomes are themselves biologically active and can promote proliferation, migration and anti-apoptotic signalling. In gain- and loss-of-function experiments this produces false-positive results that seriously confound mechanistic interpretation. Work published in the Journal of Extracellular Vesicles has shown that an 18-hour ultracentrifugation protocol removes approximately 95% of RNA-containing EVs from FBS and significantly reduces the pro-migratory effect of serum vesicles on epithelial cells, experimentally confirming the functional interference of serum-derived vesicles.

      3. Definition and Preparation Workflow of Exosome-Depleted FBS

Exosome-depleted FBS is a specialised culture serum developed for exosome research. It uses high-quality FBS as the raw material and applies multistage physical removal processes to eliminate endogenous bovine vesicles as far as possible while fully retaining the nutrients required for cell proliferation, including growth factors, amino acids, hormones and vitamins, thereby balancing culture performance with experimental purity.

The mainstream preparation technology combines ultraspin with nanofiltration:

Step 1. Raw material selection. Healthy bovine serum from regions with no BSE risk is selected and pre-screened for endotoxin, haemoglobin and total protein against baseline specifications.

Step 2. Multistage ultracentrifugation. Diluted serum is centrifuged continuously at a relative centrifugal force above 100,000 x g for approximately 18 hours. Vesicles such as exosomes sediment to the bottom of the tube by density difference; the precipitate is discarded and the clarified supernatant is collected. Ultraspin remains the recognised benchmark for exosome removal, and comparative studies have confirmed that an 18-hour run represents the best balance between removal efficiency and nutrient retention.

Step 3. Nanoscale terminal filtration. The centrifuged supernatant is passed sequentially through 0.22 um and 0.1 um or finer sterile membranes to intercept residual vesicle particles and microbes, achieving combined sterilisation and vesicle removal.

Step 4. Quality control and aliquoting. The finished product must pass multiple checks including NTA particle concentration, CD63 quantification, cell proliferation validation, mycoplasma testing and endotoxin testing before aseptic aliquoting and freezing.

      4. Exosome-Depleted versus Standard FBS: Core Differences

      4.1 Quantitative comparison

Standard fetal bovine serum is naturally rich in bovine vesicles, whereas exosome-depleted serum reduces the exosome content to a removal rate above 96% with CD63 below 3.125 pg/mL. Growth factors and amino acids are fully retained in both cases, cell proliferation rate shows no significant difference and cell attachment behaviour remains comparable. The decisive difference lies in the cleanliness of the exosome extraction background and the resulting reliability of the data.

      4.2 Application scenarios

For routine cell passage and expansion, standard serum is sufficient and cost-effective. Whenever the experimental endpoint involves exosome isolation, characterisation, omics or functional studies, exosome-depleted serum becomes an essential configuration rather than an optional refinement.

      5. Summary of Quality-Control Dimensions

A suitable exosome-depleted serum should satisfy three conditions simultaneously: a quantified removal rate with documented residual marker levels such as CD63, retention of growth factors and nutrients demonstrated by proliferation and attachment data, and batch-level consistency supported by mycoplasma and endotoxin testing. Meeting these criteria allows isolation, functional and omics workflows to become technically reproducible and ensures that conclusions are attributed to the cellular source of the vesicles.
